Is there a way to edit a file(s) that lets you have like 6 ships in a fleet?Or is that in the .exe file itself?

If you go to the following folder: D:\Sfc3\MetaAssets\ServerProfiles\SinglePlayer and open the file: MissionMatching you will see on the bottem of the file a list of ship types and the maximum number of ships per class per fleet. You can change these numbers and so create a larger fleet (and you can have mare havy ships in one fleet)

I thought the API in the game was limited to 3

Wouldn't this cause problems in D3 because if a battle contains more than six ships the other people will get kicked out.
